About the Pufferfish genome

Assembly

pufferfishThis site presents version 4 of the Fugu genome, released in June 2005 by the International Fugu Genome Consortium. Takifugu rubripes has a very compact genome, with less than 15% consisting of dispersed repetitive sequence, which makes it ideal for gene discovery.

The latest assembly includes 7,213 scaffolds, constituting 390 Mb of the genome. 90% of the genome is on 1118 scaffolds. 74 scaffolds are larger than 1 Mb each and the largest scaffold is 7 Mb. Please refer to the Fugu Project's Webpage for more details of the sequencing effort.

Annotation

Annotaion of this genome is also carried out by the Fugu Genome Project. A total of 22,008 gene loci have been predicted in this assembly.

Fugu rubripes News

  • SSAHA2
Transcript-based SSAHA2 servers are now available for all species. Go to BlastView and select SSAHA2 from the Search Tool box.
  • UniProt updates
Support has been added for variable splice UniProt records by adding an external db with a display label of "UniprotKB/SpliceVariant" to the external_db table on all databases.

  • GeneSeqalignView
This new view is based on GeneSeqView, with the added ability to align the given sequence with one or more species.

  • Bug fix to Transcript.pm
Transcript.pm; is_known() was returning true if the transcript had a display_xref set, which is both incorrect and inconsistent with the is_known() method in Gene.pm. The new behaviour is to return true if the transcript's status is KNOWN.
  • Change to xref.display_label field
The width of xref.display_label has been extended to 128 characters to cope with the longer labels produced by gene name & GO term projection.
